To unzip and untar the file you download (say BertiniLinux64_v1.0.1.tar.gz) type tar -zxvf BertiniLinux64_v1.0.1.tar.gz followed by a return. The linux binaries are statically compiled and should run even if you do not have GMP or MPFR on your system. The cygwin binaries are not true statically compiled binaries. So you will need to run the cygwin setup to download these packages. The zipped download contains the manual, but you may download it separately:

A word on versions of Bertini: The above versions were new on May 1, 2008. They contain the full numerical irreducible decomposition, including the case of multiplicity greater than one components: automatic deflation is included in this release. Also included is regeneration, a new equation-by-equation method. This release is Bertini 1.0, the first non-Beta release: it and future releases will have version numbers. From version 1.0 on, we are adding a list of versions and the changes between the versions.
